Can you specify the Fragpipe settings in the descriptions? Specifically, it seems that decoy is needed for for calculation, is it correct? I don’t think Fragpipe print decoys by default.

On the "Validation" page of FragPipe, you need to check "Print decoys" at the bottom of this page.
